Use of OmniOutliner for Non-hierarchical Information

As for the document storage capability, do you really need to store 
documents within your outline file, or is it enough to store links to 
them in the form of file:// URIs?
Now if we can figure out a universal intra-document bookmarking/linking 
method, that to me would be the holy grail.
